After replacing the thermostat the lower hose is still cold and upper hot? My guess would be a air pocket or a defective thermostat. If its from a local parts store I've had one defective right out of the box from autozone.

If you are going to check for air pockets, fill the radiator to the top and close it, then fill the overflow. Start it up and run it till the fans kick on (t-stat opens). Turn the heat on and rev it at the throttle body while watching the inside of the overflow. You will see the bubbles come out of the bottle tube. Add coolant to the overflow as necessary. Having the rad cap off will do nothing as the system is not pressurized.

After you feel the bubbles have stopped coming out from reving, run it down the street hard a couple of times. By then it should have all worked itself out. If you pull the overflow cap off and check for bubbles from the tube, and it still is letting air out, you need to check some other things as air is entering the system some how. A compression test or leak down will help you then.
