Sooo As i see it.. Its an EK.

Is the swap OBD2 and using an OBD2 ECU?

If so.. Check the Crank sensor and the cam sensor.

The crank sensor works like this. There is a little magnet on the crank and each revolution allows that magnet to send signal to the ecu allowing the distributor to distribute spark evenly. It may seem like a bad dizzy or a bad coil or etc but in reality it is most likely the cam or crank sensor.

If bad the car will show EXACTLY those symptoms.

Go to the junkyard and grab a crank sensor or 2 (theyre expensive new) and see if that fixes the issue. It is only held on by 1 10MM bolt.

@jovanni - I was having a similar problem. Adjusted my timing and it was good. I would say check that and get the sensors that ^^^ guy has. Also try a ignition module. Open up yours and see if it's good. If not I got one. 20bucks. @Letrina - check your ignition module too. I feel like that will fix your cars problem If you changed the pump and stuff.
