.5mm of each side, meaning you will machine a total of 1mm of the top of the rod; where the piston pin goes through, you machine .5 out of each side so your piston be dead center on the rod.. the problem here is rod, the top is too thick for the piston to fit.

ooo i see what your saying now..so 1mm total will solve the problem. Now will there be any play between the piston and the rod once you shave the rod?

There should be about .025 thousands of an inch gap between the piston and the rod, just bring the pistons to your machine shop along with the rods, they will fit them for you, just show them where they have to machine and they'll take care of all the math.
